In the aftermath of Sherlock's fall from grace and St Bart's rooftop, John holed himself up in 221B with the ghosts of the past two years haunting him. He worked with Mycroft to clear Sherlock's name and then accepted a job offer in Edinburgh but when Harry goes looking for him, they tell him John was never there? Then where was John? Unbeknownst to those who care for him, John had been kidnapped, experimented upon and had lost all his memories.
Following a lead in a human trafficking case, The Avengers raided a research facility. In the basement of said facility is a man with scales on his back.
