After he gets close to the batfamily- specifically Jason Todd and Roy Harper, he gets kidnapped by the Joker.
Can the bats and birds find Peter before his world gets flipped upside down literally and metaphorically.

Summary
Peter Parker’s life was amazing.
He was in the top of his class, a brilliant future scientist. He also had his awesome hero abilities he used to fight crime under the alias of Spider-man. And with the support of his best friend, Ned, and his Aunt May, he felt unstoppable. Things were far from perfect, money’s a little tight, and maybe he should sleep a little more, but life was good and Peter was happy.
That's until a drunk driver crashes into Aunt May driving home from a late shift, taking her life. Forcing him to choose between the streets or the nasty foster care system.
But it's fine. Peters got it under control, at least he still has Spider-man. Except he managed to land on none other than SHIELD and therefore the Avenger’s radar, who are now trying to track him down for apparently being a threat.
OKAY, fine things are tough. But at THE VERY LEAST, he has his awesome superpowers to help him over this rough patch. Right? Nope, apparently the stress of everything is causing his abilities to mutate further, leaning him more spider than man, and he’s horrified as the new developments make it increasingly difficult to live a normal life outside of heroism.Peter Parker’s life is so not amazing.

Pepper PottsNow, this was great for Peter Parker. More than great! It meant that Peter would have something to put on his college applications, and potentially a letter of recommendation, and it meant he would have an actual challenge for once in his life.
This development, however, was not great for Spider-man. Spider-man was being hunted down by the Avengers, which Mr. Stark happened to be a part of. And Peter Parker happened to be Spider-man.
OR: Peter Parker is interining at Stark industries. The spider that bit Peter had a few more effects than it does in canon, including but not limited to: fangs, way worse instincts, and an annoyingly sentient spidey sense

The hands leave him in an instant. Peter sags in relief, his danger sense slowly but surely fading away. His saviour comes into focus, and Peter has to hold back a groan when he sees who it is.
“What the hell is going on here?” Stark demands. “Does somebody wanna explain why they’ve got my foster kid pressed up against the wall like he’s some kind of criminal?”
“Your- your foster kid?”
Stark throws his hands up in the air with exasperation. “Yes, my foster kid. Lordy, do you two go outside? Or better yet, do you even work here? How have you not heard about this?”

"Guys!" Natasha called out standing over an unknown substance on the ground.
When the Avengers answered the alarm about a surge in magical energy in Queens, they were expecting finding Loki or another sorcerer. Finding a freshly resurrected Spider-Man sitting in a green fluorescent puddle was not on that list.
OR
Peter Parker is revived using the Lazarus Pits and the Avengers have to figure out how their youngest member has returned from the dead. Also why he now looks like a green eyed skunk.
Bruce Wayne wants to know why his family's tragedy was done again.
